Shut down

When I shut the game down - it says it is closed - but it keeps running. Does not show in Task Manager or anywhere else. When I click on icon - window pops up and says game already running! I have to reboot computer to start game.

go to task manager, and select your processes tab. Scroll down till you find "engine.exe" running under your user name (might be Admin or Squirrely1, I'm not sure how you setup your windows). Shut down that process and you should be set

When this happens, I usually either do what Seawied does. Or just wait a couple of minutes and it usually closes it.
